I saw a post recently about the DW episode “Silence in the Library”, but I can’t for the life of me find it again. Basically, it was saying that the Doctor had only done one thing that he considered unforgivable at that point. However he tells the Vashta Nerada to look him up and, even though it has been established that the Doctor really can’t do anything to them, they still back off. It all boiled down to: what the fuck did they find?
Dude! He legit decided (or thought he decided) to destroy an entire species. Two, actually. And this to stop a war. Now, the Daleks were bioengineered for war, so it’s not likely that there were too many innocents in their ranks. But on Gallifrey… That’s a big planet. And this is the species that has bigger-on-the-inside technology. Meaning that in the same amount of space, they could probably fit ten times the current world population. Or more.
This decision he made, by comparison, would be like me deciding to destroy the planet to end fighting in the Middle East. Yeah, sure, problem solved, but billions of people who had nothing to do with any of it died at the same time as everyone else. In just as much agony. And the Doctor had an exit strategy.
From the Doctor’s point of view, that is survivor’s guilt layered together with the guilt of committing a genocide of his own people in the pity-party cake from the seventh circle of Hell. That doesn’t just go away, and just because the war is Time-Locked doesn’t mean that people didn’t know that it happened or how it ended. There is probably a whole wing (a continent the size of North and South America combined) of the library devoted to scholars and scientists studying the repercussions of that decision.
And that’s just the WORST thing the Doctor has done. There’s a reason that the Doctor says, “Just this once, everybody lives” in The Doctor Dances; it’s because the Grim Reaper is the Doctor’s constant and unwelcome wingman. And this happens both if you’re fighting against the Doctor or with him. Think about the Doctor’s recent companions: how many of them had HAPPY endings? Even Sarah Jane Smith didn’t get what could be called a good departure from the TARDIS. All of these exploits probably have a wing of their own as well because he travels throughout time and space, impacting a lot of things along the way.
In fact, the actions of the Doctor have affected developing civilizations, brought about the fall of others, caused the rise of empires, revolutions, and coup-d’états. There probably ISN’T a book in that library that DOESN’T have some reference to the influence of the Doctor, no matter how obscure. His reputation gets so bad that the Doctor has to delete his timeline from the memory of the universe. In A Good Man Goes to War and Let’s Kill Hitler, we can see the impact of NOT the worst thing he has ever done—they stole Melody Pond and turned her into a weapon to kill him. Because the greatest weapon against a Timelord, as they learned from the Doctor, is another Timelord.
So what could they find in a library that was so bad?
They could find everything.

Something that’s always interested me is why Serpine betrayed Mevolent in the Leibniz universe, but not in the main one. Since what differences the two is the continuing existence of Lord Vile, this shouldn’t really affect his opinions on Mevolent, should it?
But Lord Vile surviving isn’t the only big difference.
Unlike the Serpine from the main universe, who never lived to see the faceless ones actually returning, the Serpine from the Leibniz universe did.
